Will these boxes hold a Card that is 4.6" x 6.5"? looks like it would be close.

This box measures 4x6. We wouldn't recommend a card greater than 4x6.

How is this for holding 3x5 cards? I'm wondering if I can stack 3x5 cards (rubberbanded to hold together) and then have extra storage room on the side

No, they will not fit horizontally and the box is too big for them to sit vertically. The box is made for the really big notecards. Hope this helps.
